Fences can be challenging. Here is some speculation:

  • The square indicator for the AF may not be precisely where the AF actually it.
  • You may be inadvertently between the fence slats.
  • As the focus changes, the FOV changes. In LiveView, you can see the image shrink and expand as you go from close focus to far focus. This could move the AF point to a fence slat and then off the fence slat during the AF.
