I hate it too. The reason most of us hate it is simple. You use to be able to set manual (full control of DoF and shutter) with Auto-ISO on, and shoot with flash. If there wasn't enough light the ISO was raised. Auto-ISO was just insurance - a kind of auto mode in manual where only the ISO could vary and only if necessary.

I'm not aware of any way to do that with the modern cameras.

On the newer generation Nikons...if you set your flash to straight TTL, it will raise ISO 1st. HOWEVER, here's the trick: set your flash to Commander Mode, and leave the built-in flash in TTL (under commander mode menu), and now, it with behave like the older Nikons (boosting flash power before ISO). Try it

Making a note of that Mako, for when I eventually upgrade from my D90. Most sincere thanks.

Of course this doesn't help behaviour when using the built in flash, and I'd still like an official "raise the ISO last" preference...

Actually I've worked out the only thing my D90 doesn't do that I really value is cleaner high ISO. I'm uncomfortable with anything above ISO 800 on the D90. If I could boost that comfort level to say ISO 6400, and use a trick like this to ensure ISO is the LAST thing raised, and if the D7100 has a better reputation (less flaws, perceived or actual) I may upgrade in 12 months or so. Otherwise I'm going to be shooting D90 cameras when everyone else considers them ancient history.
