The room was dark except for the flash which was firing at the same power between shots, I did have the lens hoods on for all lens but even then the camera was in manual mode and if anything would have tried to boost EV in the wider shots (if it wasn't) because the flash didn't cover the whole room or image frame.

It seems that even wide open my 16-50 is partly closed as I can see the aperture blades wide open even at 50mm and by around 2/3 of a stop which kind of defeats the purpose of a fast zoom as it seems to be preforming closer to an F4 zoom than the f2.8 its meant to be and comparing it to my other f2.8 lens seems to confirm this.

My heavens, you should never use pTTL flash for such a test, and especially never use a shiny door; you are introducing a notoriously inconsistent element that isn't necessary. Use a tripod, shoot manual at a specific, consistent shutter speed, and keep the aperture setting at f/2.8.

I didn't use Pttl.  I used a flash with radio triggers set to 1/128th power and the camera on X mode (forces 1/180 shutter) f2.8 and iso 80.  The camera has no control over the exposure or the flash so there should be no inconsistency unless the flash is faulty and not able to deliver the same light each time.
I will do more test's with it tomorrow in my little studio with more lights and better backgrounds and tripods and flash meter but really..  no tripod, shiny door and the like shouldn't really effect the test that much as the flash and the door never moved so no mater where I shot it from it would still have gotten the same amount of light and I know angle of light can make things appear brighter/darker but I was behind the flash (and sitting on the same spot) for each shot taken.
