From your question It sounds like you think that if you shoot @ F3.5 F5.6 etc with your F2.8 lenses the camera will not autofocus. THIS IS WRONG!
The Autofocus specs are based on the MAX Aperture of the lens, not the aperture which you are shooting at. As the lens only stops down during the exposure not during focusing....
If you download the manual you will find a detailed explanation of the focus points available for each Canon EF lens
If this is not what you meant I apologise, but I was quite surprised someone with such advanced kit didn't understand this.
