This gives me best creative control while still having an exposure automation with the Auto-ISO. But the camera calls this M/manual, so the exposure compensation is being ignored.

You could try doing what I do in a very low light situation when you have widest aperture and lowest speed that you can handhold at. Use Auto ISO and half press the shutter release to see what ISO the camera wants to use, which in very low light may well be 3200. Then reset the Auto ISO to Manual ISO and set it to what the auto was going to use, and then use the exposure compensation dial. This is on my X100, but I guess it will be the same on X Pro 1.
