Sony HX9V Manual video settings?

Hi everybody, long time lurker but new poster here.

We just got a Sony HX9V for Aerial Video as a companion for the NEX5N that we also use.

I had a play around with it today, and am shooting video in AVCHD 1080 50P PS mode. (I believe this is the best quality setting for video...)

When I watch it back it seems very choppy, almost like I had the shutter speed set too high (going by the old adage of shutter speed being twice the framerate).

I had it in Manual mode, shutter speed at 100, but it got me wondering, does the video mode take the settings from the manual camera mode, or does it change the settings automatically as it shoots?

I notice there are two ways to shoot video - pressing the 'movie' button while in one of the photo modes, or selecting the movie mode with the dial at the top of the camera. Is there any difference between the two methods?
