PhotoAcute is the best aligner I ever used (and I've tried quite a few). It's not free but if you profile a lens/camera combination for them they'll give you a free license. IIRC, version 3 lost the option from version 2.9x to output aligned images.

I'd say that your best free chance might be Hugin if you take the challenge to tackle it.

The more images we stack, the smoother it will be. But I am not sure that this (total exposure time is all there is to out. The extent to which the time intervals covered are adjacent in time might matter as well.

I'd bet on that horse too.
