How integral is Bayer/XTrans filter to the sensor?

Hello all-

Any sensor design experts would be especially welcome on this one! The XPro1/Xe-1 are often speculated to have a Sony sensor, perhaps the same one as in the NEX-6 or a close relative, yet the color filter array is totally different. I was under the impression that the CFA was rather deeply integrated into the sensor manufacturing process, not just slapped on top like an infrared or anti-aliasing filter, both of which are relatively easy to make variant cameras with and without, or even to remove from existing cameras - see Nikon D800/D800e for antialias variants (technically a normal and a neutral AA filter, not none at all), and various third-party mods for removed infrared filters. I thought you couldn't do that with color filters - that an Xtrans is a fundamentally different beast from a Bayer sensor? Can Fuji just order a sensor of their choice with an XTrans filter on top?
