I was making the same decision a few months ago. For various reasons important to me, I chose the NEX 6 (the availability of an LA-EA2 adapter which essentially turns my camera into a DSLR was a big one; the ability to use focus peaking with legacy lenses was another). That said, I am pretty certain that I would be happy with either. Both are terrific tools that are more than capable of doing everything you need them to.

However, I think handling is one aspect of the two cameras you really should consider very, very carefully. All the technical specs in the world won't do you any good if the camera does not feel comfortable in your hand. For me, if the OMD felt better by a good margin, I would have ignored the NEX advantages I mentioned to buy the OMD. Fortunately, to me the NEX felt right and the OMD did not, which made my decision easy. Others will have the exact opposite reaction. So IMHO, if two separate tools are equally capable or very close to it, the main selection criteria should be ergonomics. That criteria no one can help you with. I would recommend you spend as much time as you can handling the two cameras before making any decision.

P.S. I think the menu systems of both stink, but I would not worry too much about it. Both have a "shortcut" which makes the menus a lot more usable and both would likely be pretty easy to use once you get accustomed to them. So I would not put too much weight on that aspect of the cameras, even if one or both of the menus horrify you.
