Canon Pro9000 MarkII problems

I've had the Pro9000 for almost two years, and initially I was getting good prints from it. As the carts got low or empty, I replaced them with 2nd party units from InkJetcarts, and still had good prints. Early last year I had to reformat my hard drive and lost all my printer settings. I've never been able to get back to quality prints since then. I've read so many articles trying to fix the problem that I've just become more confused. My latest printing samples are just horrid-looking. Not even close. I'm still using the same paper stock I started with (Inkpress Luster), so I don't think that is the problem. I know ideally I should be using OEM Canon carts and paper, but I just can't afford to replace all that right now. I use to get good quality in the past, and I need some help getting back there. There are so many variables that I don't know where to start anymore. Any suggestions?
