See my uber reply to your original post.   While I can't discount the linkage issues on a particular lens, as it can be a significant source of problems, and I have experienced it myself.

But you can TEST this theory by using shutter priority mode and observing the jitter in the exposure solution.  The aperture would be activated, but the shutter and sensitivity would be fixed / identical for identical lighting.   IF you see variations for shots with identical EXIF details for AE exposure - then its the aperture variations.
