Trying to get accurate focus on an eye even at F2.8 using an 85mm lens under tungsten is pretty darn difficult. This is where the variable focus point size on the Fuji is so useful (its is much smaller and hence precise in real terms than a PD sensor (cross or linear type) which are actually a lot bigger than the indicator would suggest. Focus on anything that is not flat on to the camera will cause issues (hence calibration devices have a nice big vertical target to aim at.

Lots of reasons inherent in the design of reflex cameras but no point in going on.

Sounds like your equipment is defective or your technique lacking.  My Canon Rebel XT (a baby, entry level SLR) has very little problems focusing @ f/1.2 using my EF 85 f/1.2 L II lens.  Put this combo up against my Fuji X100 and it would be no contest.  The Canon would focus faster  (even moving that monster glass in the 85L), in lower light, and with greater accuracy.
