Seems like a simple process - that of testing the quality of a lens - but there enters a complex of variables that can complicate the process. First of all the interface between your target and the camera. They should be exactly parallel to one another. If the target or camera does not register precisely laterally or vertically then you will not get an accurate report (especially at the pixel peeping level). Secondly, would be your shutter speed. If it is too slow then that could issue movement/blur (although it would be constent throughout). Still it would be advisable to do mirror-up exposures.

Best general advise - take numerous exposures of different targets at different apertures. Best specific advise - get Lens Align or Focus Tune for more satisfying/accurate results.
