There is a checkbox in Lightroom import options that allows you to treat JPEGs separately.  But of course in this case you end up with two images side by side, which is not an ideal situation.

I wish there was a mechanism that would let you use JPEGs and "unpack" RAW files on-demand only when you want it. Unfortunately, Lightroom is "biased" for RAW shoorters, which is typically fine, except in X-Trans case where JPEGs are often superior to developed RAW files.  That's something to complain to Adobe.
