I've had this issue on my X100 photos when put through Lightroom 3.6 too, although not so often. Funny thing is, the images will look absolutely fine if I just work with the exposure and develop tools but if I then adjust the angle of the horizon using the crop tool the image immediately looks like a watercolour ! I've used Lightroom since the first version with a few different cameras but have never known anything like the problems I sometimes randomly get with the Fuji. If it were a consistent problem I'd look for another solution but it isn't, which is the most annoying thing as Lightroom is the most intuitive bit of photo processing software I've used
