I haven't heard a beep in over 8 years of shooting.  It's one of the first things I do with a new camera and that's to disable that annoying "feature".  You have to get to know the gear you're using and it's limitations/strengths and yes, if needed take a few quick shots if possible if the conditions require it and permit it.  Sadly, a beep or "red focus flash" in the viewfinder doesn't always mean focus locked or focus was quite spot on.  Luckily, this has been a very low percentage for me at least.  Anyway, the real world and someone presenting a "test" of camera performance are two different things.  In the real world much of the time we have no choice but if you want to present test results, you ought to take all variables into consideration before making conclusions.

In the context of this test, we don't know how many of the test shots should be tossed because a shot in focus (usable) was not taken and all we got was a beep.  Scientifically, you have to take all variables into account to reach conclusions and this is one that wasn't.  It's possible all 50 were "beep+in focus" and it's possible many weren't.  Just for the sake of argument, let's say all 50 6D shots were simply missed but beeped and 49 of 5D2 beeped and were in focus.  But the 6D (according to the OP) acquires focus faster.  Which camera would you want to shoot with?  Yes, I'm stretching it but it matters.  Maybe.  We'll never know because it wasn't factored into the "study".
