Did you upgrade the FW on the camera AND the lens? Fuji is weird this way, you need to upgrade the FW on every one of their lenses as well as the body. Not sure this is your problem, but something to watch for.
The aperture chatter on my 35mm was greatly reduced, but not eliminated when I did the FW updates.
