The two raw converters' interpretation of white balance and colour profiles are markedly unlike as well, in this instance especially in the reds, which Aperture rendered too magenta. And Capture NX2 boosted the contrast somewhat higher than Aperture.I remember a few years ago, there was a row between most everybody and Nikon, who decided to encrypt the white balance information, on the pretext that this important information was a commercial advantage. They provided APIs to software manufacturer's so they could properly decode it. Also, NX2 is able to read the camera settings as recorded in the NEF file, while others might not do so.
At any rate, I do not use NX2 because I run everything on Linux. At the time, Bibble Labs came out with Bibble Pro ( ooops! Another "Pro" label ... Some on this board scoff at that ), which was available for Linux, MacOS and Windows, so I went with that. It happened by most accounts to have the second best rendition for NEF, after NX2, see Thom Hogan's review . Now, Bibble was acquired by Corel, and you can now get it inexpensively as Corel AfterShot Pro (again! That "Pro" label!). You might want to give it a whirl and see what it yields.
