How was AF configured, and what about subject contrast?

All phase detection AF system will struggle if the contrast is low.

Single Shot AF/ Local

Contrast varies, from strong to poor, regardless AF struggled bad in back lit subjects. I would it is just as bad as the 5D2 or ..... worst.....

My nikon D800 has Phase detection and has no issues with back lit, obviously my 5D3 doesn't either.

Right now I would say the AF on my NEX7 single shot out performs the A99... very sad.

Is that right? Interesting because I know someone that got rid of their D800 for the A99 due to that exact same reason on the D800. Bad focusing. I have not had any focusing issues at all. Low light etc.

I got rid of my D800 for the A99.  Mainly because the Left/ Side AF issues that the D800 are notorious for, sent it in to nikon and it came back unfixed.  Became too unreliable to keep it.

Back lit AF on the D800 using center AF was perfect, same with the 5D3.

I agree with low light, A99 works great.  Back light is my gripe.
