I apologize if this comes across as simplistic for your level of expertise... which I don't know. Have you checked to see whether you have a classic backfocus or frontfocus problem? Those are often caused by a slight miscalibration of the viewfinder focus system whereas the live view system is, almost by definition, always calibrated. It's relatively easy to correct that miscalibration if you haven't done that before.
