Flash compensation is your friend.
I've taken some really nice pix of people with a sunset and orange sky as a background using the onboard flash on both my Maxxum 7 and A700 by simply dialing down the power of the onboard flash.  Do it right, and it looks natural.  
What makes it look horrible is that people usually use the onboard flash as the sole source of light and shot full power.  If used as a fill light, and dialed accordingly, it looks natural.
