I experienced the same thing with the D800 indoors and especially with the AF Lamp on on the flash. I gave up on using the lamp, since it was consistently and repeatably misfocusing in mid to low light. AF is better without the lamp even in dim conditions, but it still misfocused in low incandescent light.
Frustrated with these and the Left AF issues, I went with the D600. Even in low light, if it says it's in focus, it is...much more consistent than the D800. I just feel more confident with it.
