If you photograph in RAW then by far the best software to use is Nikon's own (I use Capture NX2). Modern Nikon cameras automatically remove the vast majority of any CA (even if you are not using Nikon lenses) but you will need to open your NEF files in Nikon software if you want to get the benefit of this feature. Other RAW software such as Adobe's ACR will not properly recognise the Nikon RAW file settings and will therefore not automatically remove the CA.
If you photograph in Jpeg format then it doesn't matter what software you use of course.
