Does your spare battery have the following printed on the case (i) infoLITHIUM (W).

I have the F3 and the owners manual states that the camera “operates only with an “infoLITHIUM (W)” battery pack NP-FW50. You cannot use any other battery packs” It goes on to say that “An infoLITHIUM battery pack is a lithium-ion battery pack that has functions for communicating information related to operating conditions with the camera”.

Could be that your spare battery, if it’s not infoLITHIUM, cannot hold on to certain setting when the battery is changed out.  I have a spare NP-FW50 battery (not Sony) and it lacks the infoLITHIUM statement, however I have not had the need to swap out to the spare battery so I have not noticed if any set functions going back to default.

It could be as simple as that.
