I'm getting ready to calibrate a 50/1.2 with my 5D3 using the Reikan FoCal software. I used the distance tool on the LensAlign website to determine the proper distance to the target, which is 4.1 feet.

Question: is that the distance to the sensor, or the front of the lens, or something else?

Its the distance to the sensor.

Don't get wedded to 25X or 50X the lens focal length.  The focal plane to subject distance you expect to use the camera at is the correct one to calibrate it at.
