When manual focusing the problem is this: you see through the viewfinder at f/4 (or with some bodies at f/5.6) even if you use apperture f/2 or less. The focus shift can cause some misfocusing in that case. But this has nothing to do with AF microadjustment, You cannot correct this phenomenon by any microadjustment.

You can, sort of First you change the focusing screen for a one that lets you see the DOF narrower and/or equipped with split circle or microprismatic collar.

Then, if the focusing is still off, you can regulate the distance by adding or removing the shims on the focusing screen. That's a manual microadjustment!

Anyway, the AF system confirmation in manual focus mode cannot be adjusted in a 5D, true.
