Another possibility with the focus is that, while the mechanism may be the same between the two cameras, the tolerances may not be.  You might, for example, have a bit of back-focus on one camera (a65), but not the other (a35).  An advantage to using the zoom focus is that it allows you to focus (manually) directly off the sensor, not the AF phase detection device that the "translucent mirror" directs some light towards.  Doing so eliminates such possible (small) focus errors.
