Why does the screen, in low light doesn't show the focusing point but a great square?

I also have a D800 and I consider my NEX images to be terrific!   Maybe get Gary Friedman's or another's NEX book and learn how to shoot it.

I can't answer the big green square question -- haven't bothered to look at the manual for it because my camera doesn't miss focus.

Blurred images, etc., have obvious answers.  Learn to shoot it or keep it on Auto for a while -- Auto is actually distressingly excellent at guessing what and how I'm trying to shoot.

Just keep at it -- your first 10,000 images are your worst.
