Someone explained the better noise performance of the X-trans sensor like this:

Most sensors use Bayer filters and needs Anti Aliasing filter to reduce moire effects. The AA filter blurs the image somewhat, which calls for sharpening and amplification. But since all sensors produce noise, also the noise gets sharpened and amplified. So if there is no moire in the first place because the sensor does not use the Bayer pattern filter, no AA filter is needed and hence, less sharpening and less amplification is needed - thus less noise in the images!
