You could consider shooting from Treasure Island. You will have a view of the bay, the Bay Bridge, SF skyline, and Alcatraz. During the "blue hour" you'll have the city lights coming on with the soft glow of the sky. The lights on the suspension cables of the bridge will also start coming on.

If you shoot at Alamo Square you get a shot of the iconic "Painted Ladies" a row of colorful old Victorians. The afternoon sun casts a warm glow on the houses.

Top of Mt. Tamalpais is also an interesting vantage point. Shooting south you can catch the rolling hills of Marin and in the distant background the tips of the skyline of SF with the tops of the GG Bridge towers. With a little mist or fog it can be a great shot.
There is also the "sea stacks" at Rodeo Beach in Marin. Nice shot at sunset.
