Why 36MP at 100% looks less sharp than 12MP a 100%

Yes - if you are doing 100% pixel peeping.

But - lets say you want to print it - or if you want to upscale the image for screen looking. Then, the lower sampled image will get mighty less sharp - at least if you use something like bicubic for upscaling.
