Try using greater camera-to-subject distances when doing your tests (eg. > 50x focal length). I found my results more consistent that way.

Also try and use a good constant light source, as others have suggested.

I find that, for all practical purposes, I'll only worry about the Fine Tune settings if I notice a problem with my actual shooting - eg. with a 24mm lens I had blurry images with no AF fine tune, but it was excellent with settings of anything between -7 and -17. FoCal also says that an 85mm requires -7 but in practice it's fine without any fine tuning.
