Check and/or turn off "safety shift"

I'm not familiar with magic lantern, but regardless of that, it could just be that you have "saftey shift" enabled on your camera. If you do, the camera will change your settings automatically if it thinks your settings will not result in a properly exposed photo.

Check and see if you have it enabled, and if so, just turn it off. Then if your settings are bad, it will be obvious when your photo is not properly exposed. But the good news is now you will know what you did wrong and you can easily correct it.

Saftey shift is like training wheels on a bicycle. They may help a little, but you will never learn to ride properly if you rely on them.
