This is precisely the point. The X-Pro1 actually has a significantly different hybrid viewfinder to the X100, as it offers dual magnification (0.37x/0.6x vs 0.5x). This requires a different physical arrangement with more-complex optics, most notably the magnifying lens that slides into place when the 35mm lens is mounted (and obviously takes up additional space). This also means that the LCD screen used for the EVF is in a different position; on the X100 it's to the side of the finder, on the X-Pro1 it's underneath.

Fujifiilm's explanation for using a screw-in diopter on the X-Pro1 is based around this; eliminating the diopter adjustment means they can keep the body roughly the same thickness despite the additional viewfinder optics. Supposedly the camera would be something like 1/2" thicker with a variable diopter added, which wouldn't be in keeping with the slim-body rangefinder-esque design.
