Using D800 focusing help appreciated...(dog, not cat photo)

Suggestions? Just got my D800. I took this shot in very low light, using the pop up flash, ISO 2EV over 6400, 250, f5.6 with a VR 28-300 mm lens. Is there anything I could have done with the camera to use these settings but get more of the image in focus -- you can see that the sharpest parts of the picture are around the nose and mouth, which is where I focused (not adept at the focusing settings in the camera). Can you make a suggestion? (or was this what I am stuck with with this lens?) Or is this an aperture issue (that could be corrected??? or just not enough light to do so?)
