Sometimes the camera doesn't do it well enough for you. Some conditions can confuse the automated mechanisms such as in conditions of low light for eg.. Sometimes the camera will fight to focus on points that you don't want it to and away from your central point of interest. Other times you may just want to set the camera to a preset state and wait for an event you are waiting for. Manual makes sure it won't suddenly change focus for that bird that flew in and out of frame just as you shoot. Well you get the idea. Sometimes a wet brain is better than an electronic one.
