Maybe it is something specific to the flash unit? Most of my macro images are taken with either a 40D or 5DII using LiveView and a 580EX II flash (off camera via a no-brand cord). I probably only shoot either in Aperture or Manual camera modes.
I guess you have tried different combinations of the flash settings in the menus (1st vs 2nd curtain etc) to see if this works around the problem?
