X Pro1 lens firmware upgrade issue.

Just upgraded the firmware on my recently purchased 60mm Macro lens.
I upgraded the body and 35mm immediately when I bought them a couple of weeks ago.
When I upgraded the 60mm the camera body seems to have been reset to default. So all the config changes and custom setting I had saved were wiped. This seems a bit poor when I was just upgrading the lens firmware.
An option to save all the current camera settings to the SD card would be really useful. I can do this with my Canon 1D4 which makes reloading the camera (or any other 1D4 body) with my preferred settings really easy.
Or I'd just settle for the camera not losing all its settings just for a lens firmware update.
