If I send it in to the Canon for repair (exchange?), how long is the average turn > around time? Meanwhile i really don't want them to repair a 2-weeks old camera.

Canon turn-around (non pro) can be as fast as one week. I would definitely give them a call and send them an email.

HOWEVER if you are raising the shadows in these shots (by 2 or more stops) that is the problem. You say these are jpegs, - if these are straight from the camera, I would return it or send it to Canon.

In general, on the 5d's 'shoot to the right' (histogram) - Expose the shot so the highlights are just shy of being clipped. Then pull the image down as needed. Avoid under-exposing and trying to fix it in PP.
