I compared live view and PD AF center point to determine whether it was front/back focusing. It was, I used adjustment for the lenses and got perfect focus - the PDAF is now as good as live view. My adjustments were:

  • 50mm 1.4G --- -18

  • 14-24mm 2.8G --- -7

  • 24-120 f/4 G VR --- no adjustment necessary

As you can see, they are pretty large for the faster lenses.

Now, all AF points are fine and work perfectly

Those settings for the 50mm and 14-24mm are pretty close to the settings I ended up using on both a D4 and D800. I had to go all the way to -20 on the 50mm f/1.4G on the D800, -18 on the D4.
