I still think you can do this, although you will have to change your preset if you want to change "Version 2" and "Version 3" files.

IMG_3079 - Version 2 (1)
IMG_3079 - Version 3 (2)
Instead of:
IMG_3079 (2)
IMG_3079 (3)
You need to use "[Master File Name] (2)" which will take your "IMG_3079 - Version 2" and make it "IMG_3079 (2)". I'm using "(2)", not the sequence number so if you want to change your Version 3 files you'll need a new preset "[Master File Name] (3)".
Its not perfect but its semi-automatic and I'm sure that will work for you.
