The colors are different but this is an easy in camera setting. I usually set my d3s and d3x to -1 contrast and -1 saturation to bring down the intensity of the cameras colors and to increase the dynamic range and to lower the high ISO noise even further. When working in NX2 it is harder to match the Canon colors. In light room I have a custom profile that i use that equalizes the files so I can start my photo processing. This allows me to have similar colors for each camera. Another thing that plays a big part in the colors is the difference in WB. Canon tends to be cooler while Nikon warmer.
