For me, it was the battery life and the slow down of flash sync to 1/250. Otherwise, they both work pretty much the same way. You will get more cropping room and much better high ISO. Moire is harder to find.

Will the flash system be any better with my 550EX? It is pretty much useless on the 1D. How about the high ISO? Can I get away with 3200 (no way on the 1D)?

I would say ISO 3200 is very marginal. I stay away from it but do use it as the last resort, which is quite frequent for being a sports photographer.
