One case where manual exposures are very desirable is when shooting panoramas that will be stitched. Ideally, focus should be locked manually too.

And, in HDR shots, the exposure bracketing should be done with shutter speed variation rather than aperture, and focus locked manually, otherwise depth of field and possibly focus shift may occur.
