I shoot a 400VR+TC17 side by side with a friend who has the 500VR, and I don't think either of us can blame the glass for missed or bad shots.
AF is about the same, only differences I can see are:
The 500VR can add a TC in case more reach is needed in good light.
The 400VR can lose a TC in case the light gets really low.

Choose which of the two scenarios you want to be able to match mostly, and the answer is given.

Weight-wise the 500VR is a bit lighter, and reach-wise you may consider the 600VR if weight is no issue.

And the bokeh on a naked lens is always a bit better, that is just a known downside to TC's.
