Not sure this is the solution you want, but you could attack it with two pieces of software.

1) ReNamer to re-name the files based on exif data; you'd want to be careful with naming convention; if files are unedited, you could name them by YYYYMMDD-HHMMSS (exif time taken); if you have edited them, you'd want to do something more sophisticated that also picks up on last modified date or suffix if you tend to use one to denote editing program.

2) TeraCopy to merge the folders by copying into a new folder from all source folders; TeraCopy is better than simple Windows Explorer copying as it can bypass copying over duplicates
