Rick, ASAIK the 'align images' feature of HDR software is supposed to attempt to overlap slight discrepencies among images. The resulting HDR will have a marginally smaller overall dimension after the images are aligned. This assumes that the bracketing is set up in camera and the images are fired off one after another in reasonably quick sucession with an attempt to maintain the same framing.

I had Photomatix and took a class, but I seldom find even tripod images usable because of motion blur of the subject itself. The software does a fair job of deciding what to use from each image, but there is always spots with funny artifacts or empty single-color-areas due to blur. It needs to be a windless day or unmovable subject matter to use blended images.

When I hand blend multiple images, I use whole areas from one or the other and make my blend line an area that has no decernable motion or is too far away to detect it. Like at a ridge line or the edge of a forest.
