Correction for back focus on D3 in manual mode?

Can anyone provide some insight into the viewfinder autofocus indicator on the D3, and what effect adjusting the camera's focus tuning might have?

I find that whenever I try to use manual focus, be it with Zeiss, Sigma, or Nikkor lenses, the indicated 'in focus' point is ALWAYS back focused, such that for anything to be in focus at f1.4, you have to align the focus right at the tipping point between the arrow and the dot (so it's flashing back and forth).

Autofocus is fine on all lenses, it's just manual focusing that seems to be 'back focused' (regardless of the lens used).

I'm not clear as to whether adjusting the focus tuning in the camera will affect the performance of the autofocus lenses. Any helpful experiences or insight would be appreciated.
