My internal flash card reader no longer functions

I have an 8 GB i7 PC running Windows 7 64-bit. It has an internal card reader, which has always worked fine. I pop in a CF card and Nikon Transfer opens and moves the files to my hard drive.

Yesterday, while I transferring files from a CF card to my hard drive I plugged a thumbdrive into a free USB port. Nikon Transfer immediately stopped working. I unplugged the thumb drive and restarted Nikon Transfer, but it could no longer see the flash card. I removed and reinserted the CF card a number of times but the computer would not see the card. I know the card is fine; I put it in a D300 and connected the camera to the PC via a USB cable and it worked, so I downloaded the rest of the photos.

However, no matter what I do, i cannot get the PC to see when i put a CF card in the reader. It's almost as if the card reader has been disabled. All advice welcome.
