RAW vs JPEG: Colour Shift and Focus Issues

Hello All;

I've just bought a D5000 with a 18-105mm lens. I love it. Now being a newbie I also bought the Magic Lantern DVD specifically for the camera. Very informative. I've also taken their advice and have been shooting using only the advanced modes.

Here's my first question. I'm shooting using RAW+JPEG fine. When I transfer the pictures to my iMac ( I'm using iPhoto for now but plan on getting Aperture) and view them, the jpeg's are excellent, but the RAW pictures show a colour shift and are slightly soft focus wise. Like I said the jpeg's are bang on. So, is this the way it works? Is there a setting on the camera that I should be using?

Oh, and one more thing. White balance. Should I use pre-sets or is it better to carry a white card/paper with me to take white balance?
